Not as long as you disable the eMMC and the HDMI.

while you can use all of the pins as GPIOs it will greatly reduce the features available on the BBB. you should consider carefully what you are using the GPIOs for and then look to offload some of the GPIOs to a I2C based GPIO expander such as the TCA6408 or TCA6416…
