Which is the best driver device to control stepper motor by using beaglebone.

That decision needs to be made based on the motor. As long as it takes PWM, I2C, SPI, or GPIO, it can be controlled by the BeagleBone.

It depends upon what kind of stepper motor and how big the motor is. What is your intended use and what motor have you picked?
