weird male/female header issue

We replaced the male headers on the Trainer-XM to give it some height
cause we needed it.

But now for some reason a couple of pins in the middle do not mate
properly with the Beagle's female main expansion header.

Any guidance as to how to tackle this one.

We are pretty much clueless.
