The Beagleboard xM has a unique CPU ID register that I have been using to keep track of our systems. Now that I have started using the Beaglebone I do not see a similar register. Is this just my RTFM incompetence, or does the Beaglebone not have this feature?

The AM335x has a pair of unique MAC IDs. See SPRUH73B section 9.3.1.25 or search for mac_id0.
These IDs are unique not only for every AM335x, but are universally unique out of the Ethernet MAC allocation pool.
